Bio.pairwise2 deprecation

Jason Vander Heiden created an issue

As Bio.pairwise2 is now deprecated we need to replace it with something like Bio.Align.PairwiseAligner or ssw-py.

I’ll try to take care of this. Looks like it’s just a matter of figuring out where the unittest went wrong in c953936.
