The broken chunks is "feature" from spigot or minecraft, not sure from who. Anyway I tried to ask about the problem; https://www.spigotmc.org/threads/ability-to-keep-all-generated-chunks.154348/

Ain't going to be fixed, but as a workaround does the plugin contain a cache feature that caches the most recent generated chunks to fix it if they need to be regenerated. You most likley need more RAM as the cache size adjust after amount of RAM allocated.
