hclust algorithm

In generating the dendrogram of pairwise RMSD values, what algorithm was used in the hclust() function? Can you point me to a reference that provides the details of the method you used?

Are you asking about the web app or bio3d in general? If the later then you chose the algorithm. if the former is is "Ward.D2" by default. you can click the "More clustering and output options" tick box to see the algorithm selected and chose others. There is also a link to the docs for that algorithm where you can find out more.
