When using the WebApp, I want to put in a list of pdb names which includes some chains from ribosome structures. However, the structure files are bundled and when downloaded from the PDB there is a mapping file that is used to relate the chain ID to the specific bundle file and chain ID in that file. It seems I cannot input, eg, the PDB chain name "6GQ1_AZ" in the text box for the WebAPP. Is there any workaround to be able to use the WebApp in such cases? If not, can I do the analysis by downloading the Bio3D software? Many thanks!

This will be tricky to do the way you want in the WebApp. You will likely need to use bio3d proper and analyze a directory/folder of the structures you actually want. There are tutorials online that will help you get started here such as: http://thegrantlab.org/bio3d/tutorials/principal-component-analysis
