Hi, i'm new to bio3d, i want to know whether bio3d can do free energy landscape analysis, or there are any tools can calculate the free energy landscape plot from the cross-correlations results in bio3d.

There are many software packages can do the plot, for example https://mccammon.ucsd.edu/computing/amdReweighting. Note that this issue tracker is only for users having specific technical questions related to bio3d, not for general questions about computational chemistry.
