[Kusaba problem ] in-board Mod features/post hover not working

Hello! It's the anon that asked for help over at the Kusaba support board. Well, as far as I know the problem started out when I changed the .htaccess from kusaba.php to xchan's index.php build for a new main index page... and that completely messed up my boards' modbox options (the mod features on the boards themselves, not the mod control panel) and the post link hover feature. The strange thing is that even after reverting to kusaba.php the features fail to appear on several of the boards. How would I get around fixing this? Thanks for the help, btw.
