use of non-viral sequences

I've been wondering if it would be correct to use vcontact2 to compare sequences that are not necessarily viral. This, since vcontact2 performs a comparison of viral proteins to build a network, I was wondering if this is applicable to other types of sequences. For example, a region X of several genes (regions that would not be viral sequences) could be compared, a genomic context of interest and compared with other genomic contexts in order to generate a network where the most conserved contexts would be closer in the network. and conversely changing genomic content would be further away in the network. I wonder if this vcontact2 application is correct.
