Different clustering between my own genomes when using different database

I have tested several database such as v85-ICTV, v94, v207, v211 and I noticed that the clusters will be different (sometimes very different). For example, when using v85-ICTV, my genome A B C D E F will be in same VC, but when using v 94, only genome A B C will be in same VC. How to deal with this issue
