A few suggestions

Pokepon machine has green ball in it, but there's no green ball prize yet. Maybe put something for the green ball? Without reducing the shiny chance, of course.
Goomy's mini sprite (the one you can drag around in PC box) is off the center. I suggest fixing that, it looks off among the other sprites.
NPC trainers really shouldn't be able to have shinies. It's frustrating, especially when it's a legendary, like what happened to someone else just recently.
Would be great if we can go to space again like in Z/O for the post game ;)
