Getting Mystery Gift before Starter in Egg Challenge

I made an Egg Challenge File a while back but waited until the game was more complete to start it/leave the Darkrai Cult hideout. I activated the latest Mystery Gift, the Christmas Delta Misdreavus and went to town. I got the Misdreavus before getting my starter but for some reason it didn't ask me to switch it with one of my eggs. When I got my starter I placed the Misdreavus in the box but the starter I chose hatched from an egg instead of the box egg. After the rival battle I checked my pokemon list and the box egg was there and it hatched a few steps later.

This is probably an uncommon, minor problem but it's something that ought to be fixed eventually. Love the game.
