All Pokemon Fainted Still didnt get transported

In the battle on route 3 the woman who has the driflim has aftermath. I used knock off with my warortle while I was paralyzed and on one hp. this knocked on the driflim and my wartortle I was mashing a to go back to the Pokemon center it kicked me from the black screen and put me back into the game world all my pokemon fainted.
