Challenge Championship Deleting Pokemon

During the Challenge Championship, my game crashed so I reloaded it and decided not to do it again. When I went to check on my party, only the 3 that I entered in the tournament were there, the rest were gone not in my PC or anywhere. To make things worst, all of the three I had left were pushed back to level 50. This has made it almost impossible for me to carry on with the post game plot, as i am way underleveled and don't have enough money for the level trainer. All of my other backup saves have had this problem to, and now I am stuck and basically can not proceed onwards.
