Stack loading - Stack gets flattened

I am using LGX for growth tracking of curved plant tissue. The sample is similar to an Arabidopsis meristem and I'd like to do some 2D segmentation on it.
The last batch of stacks that I tried to process, which was loaded as a TIFF file, gets automatically flattened and loses almost all curvature. All of the following steps necessary for segmentation, as you can imagine, give very poor results.
This has happened before but it was very rare and only happened when I tried to re-load a work stacked which I had save during image processing. However, this time the error occurs right at the first upload of the unprocessed stack. The only major change between previous analyses is that the image is 2048x2048 pixels instead of 1024x1024 as previous images.
Any help would be greatly appreciated!
