I will often have multiple windows of VS Code opened, and when the Atlassian Welcome is triggered it opens a new tab in all of them which seems unnecessary.

A new version of the extension has been released v1.1.0 which should fix this issue. Only the active window shows the welcome page now. Please re-open if you still see this happening after the update.
