Really, what happens with existing thread replies after plugin is disabled / uninstalled ?

(I will test on my JIRA test instance and reply to my self here).

    You may have already tried this but if the plugin is disabled all the comments still display (unthreaded) in the order in which they were added, depending on your sort order.

    I tested and JIRA (with plugin disabled) behaves as you described.
