Bitbucket 6.3.1 - uploading the favicon didn't work

We have upgraded out bitbucket from v4 to v6.3.1 and we decided to try this plugin to change the branding to the one we use in your company.
The Logo and header colors worked perfectly but the favicon change is not working, not sure if I am doing something wrong. Any advice will be much appareciated.

The issue has been reproduced in 6.0.0 too.
