Audio file puts the end of the take at the beginning of the clip and the start of the take at the end

Help!Help!Help! please . I filmed a shot recently on the Canon 6D with magic lantern. When i bring the footage into MIRawViewer the audio file puts the end of the take at the beginning of the clip and the start of the take at the end, as one continuos clip but they were not recorded this way. Does anyone know why this happens and how i can fix the problem so it plays in the correct order? Thanks for your help.

1. Does this only happen with one specific clip? Are all other clips ok?
2. What version of MlRawViewer is this? What OS (Mac or Windows?)
3. Have you tried exporting the clip using another tool such as mlv_dump or raw2cdng? Is the audio correct there?
