<Winged aka Parkour-Booty> Modding: If multiple skills are set to 0 within Skills.xml, regardless the requirements of the other skills it will attempt to add them upon activating the tree, causing funky bugs.

Not a bug. A skill point cost of 0 on a power means it is an "included" power of the skill, so acquiring the skill will always add all these powers, by design. Learning skills via the skills screen does now check the requirements of all included powers (this is recent), so requirements issues should be addressed.
