I used a skulk injector and after it wore off, I don't have night vision any more despite posessing the mutation. At least, I'm pretty sure it's because of the skulk injector, since that modifies night vision

i had the same issue: mutant with night vision, it disappeared after using a skulk injector. can upload character file if needed.
