Magnetic bottle failure on the overworld causes mass destruction?

I was moving neutron flux when the magnetic bottle's cell ran out while travelling in the overworld.

I encountered this issue as well. Does the damage persist after leaving and returning to the world map, and do the destroyed tiles affect the ingame areas?
