I auto-explored with pickaxe, then used wishing to get clairvoyance 15 (is there a quicker way to reveal a whole map for debug purposes?) and reveal the whole map, and tried pick-auto-exploring again after that, and no relic, relic chest, or npc who could have taken it. I confirmed this is the lowest level of the site because if I go down the shaft it is no longer the site.
