Better error reporting while reading input files

as Issue #102 reported, metabat will return 0 bins when the input fasta is malformed, instead of notifying the user of the actual problem.

Improve the messaging when the fasta is empty or not empty but read 0 sequences. Also report the number of short sequences that were read but ignored.
