Indexer takes items, and won't give them back when sorting with the inventory tweaks mod

If I look at the indexer, and press my sort key (yes I do have inventory tweaks Installed, version 1.49 -I don't know if you need that) some of my stuff is sorted, I assume, into the indexer, and appears to vanish, won't drop if I break the indexer. I am sorry, I don't know the exact version, however I am using the Direwolf20 modpack if that helps.

I don't know how I can fix this, as I am not responsible for how inventory tweaks handles its sorting.
