Added extra-bees-1.6-pre13 (running 1.5.2). ID's 4000-4005 were already in use, changed Id's is Extra bees two configs. Relaunched minecraft and had same issue, checked configs and they had regenerated? back to default setting, tried again incase I forgot to save, but same issue. Running multiple mods including:

changed to pre14b, no longer having issue with it resetting.

But what it seems to be doing now is not using the config files,

eg:

Block ID for Bee Hive. Default ID is 4000.

I:hive=3900

Seems to still trying to use the default 4000
