problems with calibration

Hello, I am trying to recalibrate weights for my samples. I followed the process presented by Elisabetta Manduchi on issue ~~#12~~ but after using the new weights the plots look worse than before calibration.

Can you give me an insight on why this could be happening, I know is a broad question but I am very new to the topic and would really appreciate some advice on what I´m doing wrong.
