Manual Install issue

Reported with Version: 1.6

Even after I delete the plugins and reinstall through the toolbox they still show as manually installed. Is there anyway to fix this or work around it?

    installLog empty, logs empty.

    had an earlier issue with prefs, so he might have manually wiped them out.
