The automated patching is not working if the project itself is not a module (dosn't have an own module and info file) but contains submodules.

Let's add domain_bonus to this list of projects that only contain submodules and no .modules or .info files.
I agree 100% with @davereid in sentiment, but it appears there are a few abandoned D7 modules that aren't likely to accept a patch to refactor their modules directory. Not sure whether it's best to patch our toolchain to allow this, or leave these abandoned modules un-accounted for with the tool that manages our patching process. Is this ultimately a support issue for d.o. team to help with?

This is the problem when the project name and root module name are disconnected, which itself is a bug of the module. I'm not sure we can support those cases.
