Menu Can Only Hold Certain Amount of Games

What steps will reproduce the problem? 1. Load a whole bunch of Genesis games onto a USB (I had 2,000) 2. Load up the game list in Genesis Plus GX on Wii 3. Scroll to the bottom of the list, several games will be missing

What is the expected output? What do you see instead?

I expect to see games from A-Z but instead got A-I with J-Z missing

What version of the emulator are you using (official, SVN revision,...)?

Whatever version is available on the Homebrew Browser

Please provide any additional information below (Emulator settings, Console setting,...)

All games are on a USB and in the genplus folder that is auto-created.

That's why the concept of subfolders was invented. Even holding 1000 games in the same directory is unpractical and is going to be very slow every time you reload the directory. I also bet you are never going to play all these games anyway.
