open in.mp4 change metadata etc. save as "protected MPEG-4 movie" - out.m4v but Subler change only file extension not codec id (Major Brand/container) same with if in.m4v save to out.mp4

If input file in.mkv save as... m4v or mp4 work ok.

Yes, save as… currently makes a copy of the file and then applies the changes you made. If you want to change the brand you can create a new document and import the tracks.
