Depth column in kma.res output

Issue #25 resolved
Nadja M created an issue

Hi,

what do the columns in the kma output mean? Especially what is “Depth”?

Is there a possibility in ResFinder to see the number of mapped reads to the resistance genes?

Thank you and best regards

Nadja

    Hi Nadja

We have an extended manual (“KMAspecification.pdf”) on kma at the its Bitbucket site: https://bitbucket.org/genomicepidemiology.git, which includes a short explanation of the different output and columns of kma.

The “Depth” column is the “Template depth of coverage“, which measures the avg. number of times the template has been covered.

At the moment it is not possible to see this information from ResFinder, but we are working on an extended output which should include features like this.

    Best,
    Philip
