Remove our special CommaInitializer

Richard Roberts created an issue

Remove all usage of our special comma initializer and replace with the vanilla Eigen one, which uses .finished() to convert to a Matrix/Vector. Also restore the Eigen in 3rdparty to stock, without the CommaInitlializer modification
