Start generating "configure" with autoconf 2.69

Issue #16 resolved
Vince Weaver created an issue

We had been doing it with 2.59 in order to avoid large diffs every time configure was regenerated, but it's probably time to bump it up to 2.69 as most current Linux distros use that version.
