Strong Reproducibility with Input Coordinates

It would be good if we could loop over an existing BDSIM root output file and only use the primary coordinates as an input distribution allowing a direct repeat of a previous simulation.

We currently have --generatePrimariesOnly in the develop branch that outputs only the primary coordinates and this would work in the reverse way.

We have a PTC inrays file reader for this purpose and a root one would be useful - so may as well make it the BDSIM output format too.
