please allow libretro cores to downloaded and loaded directly through launchbox and allow us to set up controls in launchbox on a per system basis

We can not do anything with RetroArch like you are asking unless they have an API on board that we could use. Their downloading goes to their server, and I assume they don't want us in there.
You can also already set controls per core in RA, you just need to use the custom config method in RA. You load a core then "save new config" on the first menu. You then tell LaunchBox under associated platforms to load the config after the core. So -L "cores\<insert core name>.dll" then right after that -C "config\<insert config name>.cfg". The config should be in the config folder so you have the name for it.
