I panelised a drill file in which I had specified a new spindle speed. The panelised object appears to have used the default spindle speed rather than that in the drill object.

Hi Owen,
The spindle speed parameter set in Excellon Object UI is used in the CNCJob object if you generate it there. Once you have the panel ready, select it, enter the Spindle Speed and generate the CNC Job and then save the GCode. What you do in the Excellon Object UI has no impact on the Panelize Tool. The FlatCAM tools are seen as sort of plugins.

Try it and you will see that setting the parameters on the panel works. The Panelzie Tool panelize the geometry and not the CAM settings.
