All `GERMLINE_IMGT` appear to be `NA` from `MakeDb.py imgt` v0.4.5

Issue #149 resolved
Julian Zhou created an issue

Same input from IMGT High/V-QUEST

  • IMGT/HighV-QUEST version: 1.6.6 (24 April 2019) IMGT/V-QUEST version: 3.4.17 (19 February 2019) IMGT/V-QUEST reference directory release: 201915-3 (10 April 2019)

Same call to MakeDb.py imgt and ParseDb.py split (to separate productive and non-productive)

Different tab files for productive sequences:

  • Change-O v0.4.3: GERMLINE_IMGT: no NA; no "”
  • Change-O v0.4.5: GERMLINE_IMGT: all NA; no "”

I tried with tip and it seemed to work fine... After I fixed a bug that caused the imgt subcommand to fail entirely. I just used the imgt file in `tests/data`. If it still doesn't work, send me a set of files that has the problem and I'll fix it.

Wait - are you saying I should update change-o and try again with the latest pull first (before sending data that causes the problem)?

Tried tip and got all the GERMLINE_IMGT as NA still.. Sending you an email with the call and data files..

Major mistake on the part of reporter: only supplied IGHV.fasta to -r, and not IGH[DJ]. Must supply all V, D, and J.
