Update example workflows for presto v0.5.7

There are lots of little pipeline simplification updates in presto v0.5.7, such as primer/barcode field renaming and collapse action in PairSeq.

Need to simplify the relevant workflows with this changes.

    Partially done in 27f61fa.

    Still need to change and test:

    • Remove ParseHeaders-expand/rename steps from 454 workflow.
    • Remove ParseHeaders-expand/rename steps from MiSeq no-UMI workflow.
    • Remove ParseHeaders-rename step from AbSeq workflow.
