The first section of Group and convolve individual sequence PDFs could use more clarity. There are two different grouping approaches in a single code block, which is kind of misleading.

Needs some cleanup and organization.

Also, the second calcBaseline call looks like it should be taking clones_sub instead of clones as the input.
