When performing the genotype step, accuracy may be sacrificed if not enough sequences are considered unmutated. It may be worth allowing the user to designate some level of mutational tolerance for this genotyping step in those cases. For instance, you may wish to use sequences with 0 to 3 mutations for the purpose of genotyping.
