fix configure.ac and Makefile.am's to top dir and subdirs

Pierre Joye created an issue

Current autoconf scripts are only in /src. configure.ac needs to be moved to topdir and the various makefile.am needs to be udpated accordingly.

Last stoping point for 2.1 1st beta release.
