Counter uses zeros flag to replace even pairs totally missing in dataset

Counter correctly returns the value of the zeros flag for missing gene-gene values when the pair value is missing in a dataset. It also, however, returns zero, even when one or both genes do not occur in the dataset. In this case, it should still return NaN.

    This would make the behavior of Counter with the zeros file equal to the behavior of an integration using Dat2Dab files converted with the -z option. Without this change, the behaviors do not match, and different networks result.
