"Linked items": a way to ignore navboxes

I made a script to find common links between two groups of articles. The original purpose is to find what I should learn after specifying what I know and what I'd like to know.

There are too many links of low relevance listed for some article because of navigation templates. Could the script have an option to skip links from templates or just from navigation templates (near the bottom)?

I worked that around by pasting the wiki code except for the templates instead of the URL.
