It turns out we have two places in the cover art templates which have mime types listed (which of course had different values even before I did the PDF stuff (yay consistency) which is probably why I didn't find it originally) and we have a list in the database. This makes the templates just use the list from the database.
I tested it manually by checking that the generated HTML was correct and Mineo also checked that adding the mime type for PDF fixed his problem.
