It makes it very confusing about whether the player actually broke something.

It seems pretty clear to me, they tried to break a protected sign on the visitor centre. The one on the stone wall talking about the event dome. It says the coords for it both in /gcheck and /grepeat which you used.

the sx, sy, sz are coords for where the player is standing, which was just a few blocks away around the corner of the visitor centre.

They did not actually break anything as it was protected, like if it was something in the /tour players tried to break.

What exactly is the issue here? That griefalert says they broke something while gcheck says it was protected?

Grief alert can't tell if something is protected or not, but the /gcheck command checks that on the block.
