I've seen this issue with Mara, as well as with Ekliazeh - favour becomes negative and every sacrifice raises your favour level. In particular, I've noticed that if I sacrifice to both Ekliazeh and Sabine while worshipping Asherath, the bug seems much more likely to occur. Sacrificing to Sabine frequently causes favour with Ekliazeh to go negative. Also, sometimes a sacrifice can fix the bug, causing the favour to go back to an ordinary and more typical positive value.

Yes, the stacking bonus system is broken in the ways you describe. This was discussed on the bay12 thread. I need to familiarise myself with the full extent of how bonuses exist before working on it. There's a bug for that somewhere.
