another problem is the tree are generated before the mushrooms, sugar cane, flowers... so i have for example flowers generated upper the leaves

ah, I think I know the cause of that bug. It's because new objects are placed at the highest block in the world. That means if a tree is placed then the highest blocks near the trees would be on top. That should be fairly simple to fix by referring to the texture heights instead.

and after retry water generating i see it generate flowers, mushrooms upper water
