What parameter to run versioneye-create / versioneye-update command with to make project visibility to only to project collaborators instead of making it visible to public who has a URL ?

Good point. In the plugin configuration you can set

<visibility>private</visibility>

But that feature is only available for organisations with a paid subscription. If you have a paid subscription and that still doesn't work for you then please open a ticket on this repository: https://github.com/versioneye/versioneye_maven_plugin.
