Sphinx Doxylink tool not generating hyperlinks to API docs

It appears the Doxylink tool no longer causes class/function names in the user manual to link to the API docs. This is possibly a result me rearranging the folder structure recently? Unfortunately it's not quite clear how to fix it.

Note that the documentation does still build so it's not a big issue, just a shame that this feature is lost.
