Hi, we faced with problem, when some users added comments, that comment appears as new (not as answer in thread). This happens inside of Jira. Where is the source of this problem? Please help me.

This is not a bug. When a new comment is added, JIRA refreshes the comment area and puts only the last couple of comments. In the set of displayed comments, if the parent is not present (means not visible), then obviously we cannot place it under the parent.
If you click on the area which expands the entire comment list, you can observe that the new comment will appear at the right location.
