If a reply on a comment is made, it doesn't send a notification. Is this possible and when yes - how?

Marco, the method that we use to create the comment actually is supposed to trigger a notification. The only improvement that we could see is the usage of a deprecated API. We have updated it and released a new version. In our tests, we are able to get email notifications.
Please test and see if that release makes it any better.
